At the end of the game, the score you receive is the sum of the bonuses below:

Early Access Patch 9 added Ascension mode. For when only scoring is concerned, it's basically a new game+ mode that gives bonus scoring. Note that Ascension mode has to be unlocked. The dev considers the unlock a spoiler for unknown reasons.
